chore(gemini): обновлена конфигурация из JSON в TOML

- Зачем:
  - формат TOML более читабелен и удобен для редактирования.
- Что:
  - удалён файл settings.json.
  - добавлен builtin-readonly.toml.
  - добавлен readonly-commands.toml.
- Проверка:
  - проверка структуры новой конфигурации.
